The problem of repeated copying of already copied files.

The problem does not manifest itself regularly, it starts copying already copied files again.
1.I have configured copying from folder A to folder B only new files. From folder B files are cut and are not stored in folder B. Both folders are remotely on the server and copying is done over the network.
2. Basically copying happens correctly and only new files are copied. But it is necessary to reboot the computer or lose the network with the server where the files are stored and then copying of all already copied files starts again.
3. I do not have the opportunity to install the program on the server as there is used linux.
4. I have no possibility to maintain 100 percent network uptime.
How can this be fixed?
